Could someone explain in a bit more detail? What is a ship's base velocity" -- max speed without enhancements?

Basically, if a ship has no engines it still has a top speed based on its hull size. When you add engines, the ship's top speed increases. Engines add less speed to bigger ships, which is why bigger ships have more engines.
The old system of energy generation was based on your throttle setting. At 0% speed you had 100% energy generation (from engines) and at 100% speed you had 0% energy generation. At 50% speed you had 50% energy generation.
The new system means that you get 100% energy generation all the time as long as you're below the ship's base speed (the top speed it could achieve if it had no engines). When you go above that speed, energy generation starts to drop until it reaches 0% at top speed again.
This is being introduced mainly to help combat weird things like PFE drives (which are slower but generate more energy) from generating LESS energy than IE drives at a given speed, because at any set speed the PFE will be at a higher throttle setting and thus generate less power.

With ships having a base speed, is there such a thing as base energy regeneration per ship/hull level?
Have engines always worked at 0% throttle max energy regeneration and at 100% no energy regeneration. For I recall that I was able to regenerate energy at max throttle only very slowly. But no sure if this was due to a reactor.

This would be due to reactors. Ships don't generate energy on their own.
