I'm not 100% sure if Point Defense still causes Friendly Fire, when they try to take down a missile. But if it does, could now that the AI have been given some brain power to see if the have a clear line of fire, could the PD system have some thing similar?

If your ship is firing and the weapon hits a friendly ship, you'll get friendly fire.
Spreading out obviously can reduce the effectiveness of the "wall of PD" theory of mutual protection, but that's a risk you take by sitting so close to other ships. Your PD should be reaching out to hit missiles as they approach, which means if you're PDing other ships, your ship positioning is poor; get up abreast of your ally, not behind him.
