So I'm going to lay this out as best I can (not well) with butchered math, but I hope I get my question across.
Say for instance you have Def upgrades, and get +48% more armor HP.
Pulling a random number, say your armor has 10,000 HP. That would give you 14,800 HP for that armor. Your armor naturally generates at 1% per 5 seconds, which would give you a HP increase of 148 HP per tick. That's not counting with drones on you, which probably gives you 1% per second.
On your other ship, you have Def power, which is +48% regen.
You have 10,000 HP, and that it's damaged, so you're repairing. You now gain 1.48% per 5 seconds, right? That would also give you a natural regen of 148 HP per tick. BUT, you'd have vastly lower max HP. From what I can tell, regen is based on PERCENTAGE, not HP.
So what's the advantage? Is my math wrong? Or is the regen bonus applied in conjunction with drones (so drones work 48% faster) .

But if you have a mix between the two (using your calculations) you would have 12,400 HP (+24%) and 154 HP regen (per x seconds)

the following was an assumption just playing with numbers. Not an actual test.
mix between the two
base hp - 1000
4xAdvDefUpg+24hp
max hp 1240
Regen rate - 12.4HP/1%tic
From here the def power should make the 1% tic faster.
base 1%tic - 10s
4xAdvDefPow+24rg
regen rate - 12.4HP/1%tic per 7.6sec
-------------------------------------------------------------------------------------
Base Hp regeneration
HP=1000
1%=10
1%tic=10s (seconds)
16.66 min to reach 100%hp (1000)
HP regeneration +48%hp
HP=1480
1%=14.8
1%tic=10s
~16.66 min to reach 100%hp (1000)
HP regeneration +48% regen
HP=1000
1%=10
1%tic=5.2s
~8.66 min to reach 100%hp
every 10 seconds the +48%HP ship (1480hp) will gain 14.8HP
every 10 seconds the +48%REG ship (1000hp) will gain ~19.62HP

Regen is static, not % based.
If your HP increased by 1,000,000, the regen would stay the same.

i point to results from a test i did about two weeks ago
Sheild regen time to 100%
Stock - 3m 14sec
8adv upgrades - 3m 14sec
8adv powers -3m 14sec
You saying its different now? (other than the obvious change to def power)
now its
Stock -3m 14sec
8adv upgrades - >3m 14sec?
8adv powers - <3m 14sec?

Looking at the gadget code now, so I know there's no enhancement modifier on the armour repair rate. Your tests were wrong.

Inevitably, it comes down to playstyle and preference:
Higher combat endurance vs. longer (base) downtime,
or,
Lower combat endurance vs. shorter (base) downtime.
(The above only taking into consideration the enhancements being discussed thus far, obviously.)

But I've used all Def upgrades for a while now, and noticed no difference in the % increased per tick. Seems exactly the same to me.

In other words, for a given Def Power enh, your armor/shield regeneration would appear slower the larger ship/hull class gets?

It would help if the values that are modified by the enhancements where posted, then we might have an idea of how its being applied...

Raw values will never be released.
I've checked, and double checked - repair amount DOES NOT increase with HP amount. It is a static value that is ONLY increased by the new defence enhancements.
