I haven't really played in years, but jumped in to scenario and started building a planet. Very frustrating, as 5 minutes later an ai engineer showed up and started wrecking everything. Is there any way to get them to leave? I could find no way to order them.

Did you try locking the planet to your rank? (by clicking the lock button at the bottom of the screen when in planet overview) For me that tends to work..

Hub's spawn engineers. You can lock the planet as others have suggested and they'll go away/stop building the planet.
